• Incumbent/Recompete: The requirement has a prior vendor. Attachment 4 provides the sole source justification.
• Sequencing Project Details: The project involves targeted SNP genotyping for the wheat genome, not routine sequencing. It uses the Ion-Torrent sequencer for short reads (50bp-350bp) at 4,000 predetermined polymorphic sites across the wheat sub-genomes (A, B, D).
• Read Depth Requirement: A minimum of 100 reads per target per sample is required.
• Sole Source Justification: The USDA emphasizes this is a specialized SNP genotyping array project. The Agriseq panel from NAG is highlighted as the only current assay capable of targeting known informative wheat genes with this level of multiplexing and specificity across subgenomes. This is critical due to the small time window for winter wheat breeding cycles, where delays could result in a lost year or generation. The proprietary primer and barcode sequences from NAG are essential for achieving high-quality results within the required timeframe (by the end of March).

Justification for Other than Full and Open Competition

This document justifies the use of other than full and open competition for a contract to provide critical technical genotyping data services. The requirement is urgent and high priority, with potential data loss if not addressed promptly.

• Return DNA variant calls for polymorphisms of ~4,000 exome capture targets using a pre-designed, proprietary panel.

• The panel was developed collaboratively by ThermoFisher Scientific/North American Genomics and USDA Regional Genotyping Laboratories.

• Proprietary primer sequences and massively parallel sequencing methods are utilized to ensure high read depths.

• The contract is for FY 2026 and does not depend on prior or upcoming contracts.

• An IDIQ contract with a one-year base period is anticipated.

• The estimated total for the base year plus all options is $39,168.00.

Solicitation / RFP / RFQ

This solicitation is for Wheat Sequencing services, involving the processing of 3,264 samples. The government anticipates awarding a single Firm Fixed Price (FFP) contract.

• Processing of 3,264 wheat sequencing samples.

• Delivery of all items within 8 weeks of receipt of samples.

• Services are required to meet qualification requirements detailed in the attached Statement of Work (SOW) or Performance Work Statement (PWS).

• Contract Type: Firm Fixed Price (FFP).

• Delivery: FOB Destination requested for all deliverables.

• Place of Performance: Vendor's Location.

• Quotes are due by February 18, 2026, 9:00 AM PT via email to Elizabeth Calhoun (Elizabeth.Calhoun@usda.gov).

• Questions regarding the requirement must be submitted by February 16, 2026, 2:00 PM PT to Elizabeth Calhoun.

• Evaluation will be based on the lowest price technically acceptable (LPTA) criteria.

• Award will be made to the offeror representing the best value to the Government.

• Offerors must submit pricing for all items (base and option periods) to be considered responsive.

• Technical Acceptability will be evaluated based on the offeror's ability to meet all requirements and demonstrate a thorough understanding of the PWS/SOW.

• Past Performance will be evaluated using references, CPARS, and other government sources.

• Qualification requirements must be reviewed in the attached SOW/PWS.

• The solicitation incorporates various FAR and AGAR clauses, including those related to small business utilization, labor standards, and DEI compliance.

• Technical data and supporting documentation are provided as attachments, including Wage Determination and SOW/PWS.

Statement of Work (SOW) / Performance Work Statement (PWS)

This Statement of Work (SOW) outlines the requirements for targeted genetic characterization of wheat through DNA sequencing. The work supports the USDA-ARS Hard Winter Wheat Genetics Research Unit's congressionally mandated genetic characterization of wheat under various initiatives, including the U.S. Wheat and Barley Scab Initiative, the Wheat Resiliency Initiative, and the Small Grains Genotyping Initiative.

• DNA Variant Calls: The vendor will provide DNA variant calls on 3,264 wheat DNA samples provided by USDA-ARS.

• Sample Sets: Samples will be provided in four separate sets for four distinct projects: USDA-MHK-2026-GenotypingLab (1,248 samples), USDA-MHK-2026-FHB (192 samples), USDA-MHK-2026-SCN (672 samples), and USDA-MHK-2026-NPDRS (1,152 samples).

• Sequencing Panel: The genotyping-by-sequencing will utilize the USDA Wheat AgriSeqV2-4K Panel, which consists of 4,000 SNPs.

• Tasks: The vendor is required to barcode all samples, use best practices for high-quality sequencing, prevent sample cross-contamination, and report DNA variants at all panel locations and additional non-hotspot locations.

• Variant Call Data: Variant call data must be returned to USDA-ARS within 8 weeks from the submission of DNA samples.

• Reporting Format: Data will be provided in both VCF (variant call format) and allele/matrix format.

• Place of Performance: All work will be performed by the vendor at their own laboratory; no work will be performed on USDA premises.

• Sample Handling: Barcoding, high-quality sequencing, and prevention of cross-contamination are critical.

• Data Reporting: Specific formats (VCF, allele/matrix) and a 8-week turnaround time are required.
